Gonna go by autistic power level standards, despite being super subjective.
Strongest Stage 1 (not counting Yuyuko, as she debuted as a Stage 6) is Letty, just going by ZUN statements alone.
Strongest Stage 2, off the top of my head, is likely Chen, considering her potential power boost from Ran.
Strongest Stage 3, as said by others, is almost certainly Yuugi.
Strongest Stage 4 is tough. It's a toss up between Reimu (if she even counts) and Sagume.
Strongest Stage 5 boss is even tougher. I suppose Yuuka, if we count her stage 5 boss fight. No one really sticks out aside from her, in my mind, as all stage 5 bosses are fairly equal in terms of power and potential. No clear winner here.
Strongest Stage 6 boss is probably Okina, Junko, or Eiki (if she counts). I think those three could even trump Shinki, if she were considered.
Strongest Extra is, of course, Hecatia.

Honestly, most 2hus have insane hax powers, but those two are the most likely to be the most powerful in my opinion.
Also, ZUN will always make it so reimu comes out on top in every game anyway.

She's specifically a depowered goddess, she has no followers and her only source of faith is some mention in an irrelevant old document.
It's also not a statement on her power, sure she's a goddess but she has not been confirmed to be incident causing.

She is the keymaster. She technically has no duties in Hell because she never has to show up to work. She is the goddess of magic in general, and specifically the goddess of all Witches most famously. She is a deity so ancient that she pre-date the Greek gods, and basically Zeus is only in charge of the Greek pantheon because she helped him.

Now Hecatia I can understand, but Shinki?

Now, while Shinki is a goddess, created a whole dimension/world and has extremely destructive abilities (ex. Devil Recitation); those don't really equate to her being good at fighting. She's actually the weakest of the 3 main PC-98 bosses.

Yuuka and Mima even mention Shinki is pretty puny for a God in their endings.

Now while it may have been true for Yuuka who likes teasing her opponents. Mima straight up says Shinki IS weak when she was pondering to herself if she could become a goddess too.

Also there were no spellcard rules implemented at the time to justify the fact that she got her ass handed by pretty much all the relevant characters from the old canon.

If we had to measure the final bosses power levels by PC-98 canon, it more or less would be:

It's rarely ever brought up but possessed Chen has a heavy Achilles heel weakness to water.

Ran's Shikigami possession of Ran can be easily dispelled simply by splashing her with plain old water. It makes Chen's shikigami ability kind of pointless really and non-possessed Chen is pretty useless.

I'd argue Kogasa might actually be a contender since she was evidently strong enough to be an EX-Midboss too by her own merit. It's someone we just overlook because she's more of a 4th wall breaking joke boss.

Speaking of jokes Cirno technically counts too as of HSiFS. Sure the original Stage 2 Cirno is extremely weak but if Chen's possession ability is counted then I don't see why Tanned Cirno can't.

Shiki is the strongest because you can never defeat the LAW

Hecatia is Hecatia, not Hecate. What goes for Hecate doesn't necessarily go for Hecatia.

Sure, but unlike most boss positions, stage 2 doesn't really have any impressive showings. The only thing that really comes close to Chen's potential is maybe Ringo, considering she's a decently powerful moon rabbit and all.
Cirno's powerboost isn't a thing that she could use consistently like Chen could use her advantage, and it's pretty much outright stated that abusing Summer power like that was killing her slowly, so using it over a long period of time is a no-go.
