SDM crew is heavily featured throughout all the Touhou works so they are hardly irrelevant and the game really isn't skippable or anything.
The plot of EoSD itself probably isn't all that relevant but the way I see it is that the dialogue give you an impression of how the first interactions between M and S and the EoSD crew were like and how it contrasts with later works. There is a lot of character development and without the happenings of EoSD these characters would lose a bit of depth. Either way, the relevancy of a game hardly diminishes the quality in and of itself.

The mansion and it's residents are irrelevant to most changes in Gensokyo. The notable plot points that would have to be altered are the vampire incident with spell card system creation as well as Reimu's visit on the moon. Nothing that couldn't be worked around.

People like the Yakumo family, the Moriya Trio or the Eientei would be much harder to write out of canon with most of it remaining intact. ZUN wrote EoSD with the same episodic mindset that he had when writing PC-98, and it shows. Hell, they had to be retconed into outsiders who came only recently to fit the new canon.

EoS's presence is stated in the later manga so the SDM crew wouldn't even be absent if the game was never made. It's like how there was never a game made for how Reimu was given the smackdown by the Watatsuki sisters even though it totally happened.

Generally both EoSD and PCB seems irrelevant since it's now all about Sanae and the Youkai Mountain. Been like that since MoF, though maybe ZUN can make them relevant again with stuff like LoLK (though DDC was pretty much a weak way of ever making EoSD somewhat relevant again).

Alice and Yuuka's role in the Windows canon is kept very seperate from their actions in the PC-98. If PC-98 didn't exist it would only require the rewriting of the few lines of dialogue where they each recognize Reimu and Marisa.
PoFV is far better for the "effectively non-canon" award, because none of its events effected anything else, and its three newhus (excluding Aya who still felt like she made her "appearance" in MoF anyway) were completely self-contained aside from Komachi's appearance in one Wild and Horned Hermit chapter.
IN is really the only early Windows game that had a lot of bearing on where the current plot of Touhou is going, and that's ONLY because LoLK brought the moon into center focus.

Patchouli, Sakuya, and Remilia are really the only interesting characters from EoSD, and they only got to that point because their popularity got them into countless print works and reappearances in the series over the years.
Looking strictly at EoSD in a vacuum, Patchouli is grumpy magician in a library, Sakuya is a fetishized JoJo's reference, and Remilia is another JoJo's reference but in a cute dress, otherwise a generic vampire.
The rest of the EoSD cast (aside from Cirno, KINDA) have remained exactly as bland over the years as they were in their first appearance.

Considering that the focus shifts all the time to whatever topic ZUN decides to focus on, it's arguable that most of Touhou is irrelevant to Touhou. What major thing has Yuyuko done lately? When was the last time Keine mattered? How about the multitude of Stage 1-2 bosses that served as nothing more than distractions? Would you write all of these characters out too?

She was designed to offer a viewpoint of Gensokyo as a near total outsider looking in (as opposed to Sanae who's an acclimated outsider living inside it).

Her story isn't near done because there's still the occult balls and its lingering urban legend effects to deal with (if you'd paid attention since you'd know they don't consider it over with), the body switching thing, her intent to visit or become a part of Gensokyo for real and whether she'll ever succeed, and her relationship with Renko.

So prepare to cry more as she's probably due for a lot more appearances.
