I believe that guy probably meant the last part, Flan isn't "locked away" in the basement and Remilia isn't scared of her either, more like worried of her "special needs". However, given Yukari's nature it is likely that Ran is used as a proxy who can be trusted to loyally communicate information both to and from her mistress.
