It was probably one of the biggest in terms of just outright annihilation but as many people have said there were others that were pretty bad too.

Remi's original invasion was one of the most notable and ended up resulting in spellcard rules over the altenative destruction of either humans or youkai.

Even MoF was bad, Kanako could have essentially reworked the entire faith structure of Gensokyo with the tengu and kappa as a conscripted army.

Tenshi also enacted legitimate natural disasters and her stone could have caused a huge earthquake if they had left it in for too long after Reimu rebuilt her shrine.

The LoLK incident had the biggest *implied* threat, because Lunarians were stated to have the capabilities of wiping the planet any time they wanted to, and one wouldn't normally want anyone of that power intruding in their turf.

That's just a joke on the part of ZUN referring to EoSD's length, which is about 30 minutes for a full clear. Hence you (the human player) technically only do have 30 minutes to survive. It's a 4th wall breaking joke that ZUN was more fond of early on in the series (just look at Flandre, Alice, or Ran's dialogue in EoSD/PCB). The mist wasn't actually killing people left and right.

Humans in Gensokyo are only there to suffer and make donations. They're routinely hunted and killed for sport. This is a place full of real threats, and you need the might of literal gods on your side to be able to offer any real resistance.

If you mean existential problems, then we might as well discuss the likelihood of meteors hitting the earth. None of these things are problems to anyone but the humans.

No, that is just more of a general statement about how spellcard rules allow Gensokyo to continue to function by allowing youkai to exist and feel like they can cause incidents and "fight" Reimu, since she could straight up destroy them if she wanted, and if they couldn't cause trouble they wouldn't be able to act according to their nature and exist. And it also provides humans a defense against youkai so they don't just get eaten and wiped out.
