... this is so embarassing, it's like I never paid attention stage 1~3 of PC98 games.

I'm curious to see how HRtP would be reimagined, but I would probably enjoy playing a Mystic Square remake the most.

Mystic Square, hands down. It's the most 'substantial' PC98 game and has some of the better(/well-known) characters. Its story would probably fit the best into the WinTH world.
Or maybe HRtP, if only to see how weird it would be if remade today.

PoDD, I think, because they're the only group that I don't believe has gotten some small acknowledgement about their existence by ZUN.

You can stretch canonicity for others and their games. ZUN has acknowledged Genjii as well as Mima's existence, sticking her on one of his CD covers. He also brought Marisa, Yuuka, and Alice back, and confirmed Makai exists.

To my recollection, though, PoDD has gotten nothing, besides some small similarities between PoDD's outside world and Renko and Mary's outside world.

I also think PoDD is PC-98's most interesting, eclectic cast.

He can't, because Touhou was actually created by a Korean programmer named Jun-Suk Kim.
The game, which initially was titled as 토호 (translating to "eastern wonderland")
was stolen by a Japanese assistant to the original creator, who called himself "ZUN"
(note the resemblance to the original programmer's name) and leaked at Comiket before
the game could be released in Korea.

To silence Junsuk Kim, ZUN threatened to sue him for copyright infringements
(as Kim had little evidence that he had indeed created the game) and continued to use the
Korean programmer to create additional games for the series.
