There is no inherent reason they can't use them. They have done so temporarily on many occasions. They're only red because they're synthetic and they're only synthetic because Sith don't have access to any worlds with the needed crystals. If the Jedi survived they would likely begin using synthetic crystals, which would likely be red as they only had 1 world left with crystals on it and it only had green and blue crystals.
