Basically they were a land empire rather than a mercantile empire like Portugal or the Netherlands. They took out loans to explore the world but by the time they brought the gold and silver back it was worth less than the interest on the loans. It was actually Britain that benefitted most financially from the Spanish Empire, rather than Spain itself.

Because of this, and also because of a culture of corruption and religious fundamentalism that saw very little of the state's money used in the public interest, Spain ended up stagnant and isolated from Europe with an outdated military and navy. When Napoleon steamrolled France the army itself was no opposition at all (especially since we randomly decided to let him in) and upon this ineptitude, the majority of Latin America saw their opportunity to revolt against a powerless Spain.
