Is it right for some religions to be "closed" or does the right to freedom of religion trump that idea in modern society?

You're not following their beliefs if you don't accept their hierarchy and authorities. If those hierarchic authorities don't accept you inside and you reject their wisdom you're not following their beliefs and practices.
