So I am reading through The Peloponnesian War and I am ignorant in Greek history (though trying to change that) and continually it references the Athenian decision to abandon their city and take to their ships during the persian invasion, did they actually, all Athenians abandon Athens and man a navy and defeat Persia?

If you believe your Herodotus, yeah. There were a few people who refused to leave and fortified the Acropolis, but they got burned out. The Bulk of the population went to the island of Salamisfor a bit under a year.

How many people would have lived in Athens proper in that time, like 50~100k people?
