There's the fact it has nothing to do with the Indonesians in terms of ethnicity, culture or religion, and PNG was under Australia at the time. Indonesia wanted all the islands in the archipelago and fought the British in Borneo for that autism

Indonesia itself is a multi-cultural, multi-ethnic, religiously diverse country. Sure the Papuans look different but that alone shouldn't be enough to grant them special status.

West papua was under Dutch administration, PNG under the British. West papua went to Indonesia on their independence, while PNG was administered by Australia then became independent in the 70s.
Don't know about cultural differences between the two, but both are very different from the rest of Indonesia.
