Why do some wars end and other wars just don't?
WWII for example, the Allies occupy Germany and Japan and the war is just over. No Japanese insurgents attacking American barracks, no German I.E.D. attacks on Soviet convoys, the war is just finished.
But then you've got wars like Iraq and Afghanistan where the "war" is over relatively quickly, the occupation is set, but then the bloodshed and violence still continue.
Why is that?

Because we largely rooted out the political ideologies that caused WWII, but we allow Islam to continue because it's a "religion" and not an "ideology".
ww2 was the last war where total victory was a thing, meaning complete annihilation of a given state's structure. Now a days, especially with the influence of atomic bombs, people are a little hesitant to cross the line like that. The result is a bunch of half ass proxy wars

Because we made the Japanese and Germans give up their religion.
If we de-Islamfied Afghanistan it would work too, but then it would be called genocide.
China is doing it today but the west calls it hate crimes.

The Japanese still practice Shinto and the Germans are still predominately Christian

Nazism was Germany's true religion in 1940's.
Also we made the Japanese renounce the God hood of the Emperor and remove shintoism from government. We basically made them give up their most important tenants of the religion.
It would be like if we made Muslims give up servitude to their religion.
