No. For starters, you shouldn't connect the two as you're implicitly doing. http://www.dtic.mil/dtic/tr/fulltext/u2/a348413.pdf Malta's effectiveness is enormously exaggerated in the popular media. Cut to page 12 of the PDF, and you can see the amount of tonnage lost to the amount of tonnage that got through. You were losing a lot more just from the simple attrition of trying to ship stuff overland by road from Tripoli to the front line than you were from British raids out of places like Malta.
As for winning 2nd El Alamein, a truly unlikely super-ultra-decisive victory that completely shatters the Mid-East Command and leaves DAK relatively untouched and in a position to pillage large stores of British supplies would probably have theater wide consequences, but that is profoundly unlikely even if we stretch things to allow for a British defeat; to assume wider-war changing consequences is insane. At the very least, the Torch landings happening simmultaneously with the tail end of the battle are going to force the Axis to redirect forces in North Africa back west to stop the Americans from just walking in and taking everything back. Furthermore, Rommel's own logistical problems are going to continually get worse, while the British are falling back on their own nexus of support; they're not too far off from being able to directly rail in troops and supplies from their network in Egypt proper, and that gets ugly real fast.

Not if we're sticking to the realms of plausibility. All of the long term advantages were held firmly by the British, and force projection in North Africa is hard as fuck owing to how primitive the local infrastructure is and how badly the desert chews things up. About the best the Axis can hope for is to defend there instead of in Italy long enough that they can deliver a knockout blow to the USSR, which is itself an unlikely occurrence.
