I think that those missionaries are a convenient scapegoat. I doubt anybody knows for sure.
Moortugal certainly didn't try to conquer Japan directly, because they literally sold their firearms to them.

I think it had more to do with the fact the main spreaders of Christianity were also doing a lot of empire building in south east Asia, not to mention many of the missionaries answered to those foreign powers.
Many Japanese were interested in western learning, western weapons,western ships and other knowledge they brought, but they couldnt allow a semi-independent entity like the church answering to foreign authority. Even the Buddhist sects that came from China were powers onto themselves, and warlords like Nobunaga spent alot of the late 16th century destroying their armies and fortified monasteries. Christianity was a potentially greater threat, especially after rebellions in Kyushu proved the the religion could be a vehicle for radical movements
Well,portuguese were the first europeans to reach Japan, they even founded the city of Nagasakii, so probably it was some kind of shock the different cultures contact. portuguese gave to the japanense rifless and of course tried to convert them to catholicism. specially the jesuits
