because it is literally thousands of years old, why would you remove such an entrenched part of your history, especially when they have been neutered and essentially function as a unifying force for your people?
European kings aren't the same as the Japanese Emperor in function for very long swathes of history.

Their Emperor is more like the Pope than kings.
He's a religious figure (basically the chief Shinto priest) as well as a political figure.
Catholics aren't gonna get rid of their Pope and the Japanese aren't gonna get rid of their Emperor.
