Has there been any instance where hiding facts from the public has been beneficial and justified? Best I can think of is during a war.

Majority of things that governments decide are (mostly) hidden from the public. We only get like 10% of their decisions through the media.

Kennedy promised the Soviets that he would remove nukes from Turkey if the Soviets left Cuba and didn't tell anyone about the agreement.

You don't have to think about grand things to find examples. A criminal investigations would be justified to be hidden from the public.
