I'm really confused by Post-Perry Japan. The Shogun wanted

The Shogunate were enemies of the westerners but modernised the most, wearing western dress and using western weapons.

The Emperors side remained much more traditional, but were on the side of the westerners.

Very confusing.

You seem to be conflating "modernization" with "westernization". None of the nips had any problem with guns, battleships, etc. beyond what it would take to get them. One side wanted to do a tech rush and let the barbarians in for their technology even if it meant changing their culture somewhat to facilitate that exchange and the other faction viewed that cultural shift and the level of western influence on Japanese politics and economy as unacceptable.

That's where you're wrong.
The shogunal government actually wanted to open the country. The shishi were the ones opposed to opening the country.

That's also wrong.
Most of the shishi who sided with the Emperor's side wanted to keep the country closed and kick out the foreigners that the shogunate let in.

What happened was that the top leaders of Satsuma and Choshu knew that reforms were necessary, and once they got a hold of power in 1868, they implemented the Westernizing/modernizing reforms against the will of the rank and file shishi.
That's why you have all those rebellions in Choshu and Kyushu in the 1870s. The ordinary shishi really felt that the new government betrayed them. And they were right. So when they approached Saigo and asked for his help, Saigo couldn't say "no" to his friends and led the Satsuma Rebellion of 1877.

If you mean the Roushigumi that was originally planned by Kiyokawa Hachirou, then yeah. His plan was to use the shogun's money to gather a group of xenophobic ronin.
If you mean the Shinsengumi under Kondo and Hijikata, they were neutral on this issue. Hijikata in the end embraced the use of guns and western clothes after all.

Not only did he command modernized armies in every engagement of note in his career at a point in time where Japanese armies had been using gunpowder weapons for centuries but one of the main reasons he quit in a huff was because the government wanted to build a railway instead of using that money to modernize their military.

The emperor made a parliament and decided politics through elections.
