Not an expert at all in this, but from what I gather, while most of the US's natives died or moved to reservations, the ones in Central and Southern America just interbred with the colonists for the most part. Keep in mind, my knowledge of this is pretty rusty, so I'm probably off.

the plague was in Mexico and the Caribbean, by the time the spaniards got to south america it became milder, there are population blocks of 100% native in most andean countries
