How did Muslims deal with heretics?
Was there an Islamic equivalent of the Catholic inquisition (i.e. an organized body that sought out heretics, put them on trial, executed them, etc.)?

Yeah, it's called sharia and is state law in places such as Saudi Arabia, Iran, whatever territory ISIS controls, the UK..

They were generally pretty tolerant, considering how many Islamic sects still exist, many of them are active since the earliest days of Islam. Sunni don't have any problem with Shia's going pilgrimage to Mecca and Druze managed to survive and prosper in the heart of Sunni world for centuries. Modern Wahhabi/Salafi in Saudi Arabia and ISIS are pretty much exception.
