They were specifically picked because they were deemed big but not that important cities. It was not the reduction of war capabilities, but a display of power. Reduction of war making capability was completely insignificant. Kyoto was specifically avoided because of the cultural significance. Tokyo was avoided because they wanted to transition to a post-war government and not completely eradicate the capital city.
