The Linux Programming Interface & Adcanced Programming in the UNIX Environment are the heavy weights when it comes to linux programming. Also The Art of UNIX Programming by esr is also good.

Yup, it's better to go with JEE/IOS shit. The Linux world needs specialization, kinda like in medicine. Companies Redhat (that have their business model based on OSS), Intel, Qualcomm (That make products for linux), Google, VMWare (That run on servers) hire linux programmers.
