Can't tell you how many times I've just scrubbed my giant monoprice mousepad in the tub with some dish soap. They dry just fine.

i've got one of these fucking things so i try to keep it as clean as possible. lots of surface area for cat hair and dead skin tissue to stick to. i do a quick hand wash/scrub with warm water works fine, then i throw it over a chair to dry. most mousepads are made with some sort of glue that soaps and detergents can wash away so i don't recommend using soap or anything stronger unless your mousepad is pure fiber.
you can also literally just throw them in the washing machine on a gentle cycle with a couple of t-shirts. you can use a small amount of cleaning vinegar in the wash to get smells out of clothing, no reason to believe it wouldn't work on a mousepad.
you should probably re-clean the desk and the areas around it before putting the mousepad back. sounds like you probably just missed a spot somewhere.
