How come on Xubuntu when I open Vim through "open with" in Thunar it looks like the top, but when I open it through the terminal it looks like the bottom?

Thunar is opening in a different terminal app (looks like XTerm). Not sure what the bottom terminal app is. Also we have a friendly linux thread, please don't start new threads for questions like these thanks

Xubuntu uses XFCE. XFCE is a desktop environment (like Unity, KDE, Gnome, etc). Desktop environments usually ship their own file browser application, along with other stuff (like text editors and even terminal applications).
So my guess is that Thunar, which is the XFCE file browser launches XTerm by default. There's probably a way to change this behavior.

It has a bigger one, you can't actually Open Files with VIM through it's file picker

It could be the default xdg terminal app. Instead of an application launching a specific terminal, it asks xdg what the default term is and uses it. Try changing your default terminal in the settings app or whatever it's called
