These agencies (CIA, NSA, FBI etc.) are all meant to be separate entities not sharing anything because of a multitude of reasons. Obama changed that before he left. Yes, libreboot replaces the firmware, thus removing the threat and making it immune (assuming your libreboot image is clean and there aren't any exploitable bugs). It's far more plausible that this kind of deep backdoor is only used on specific targets of interest, rather than on everybody, and even if it was, someone who worked on the creation of said backdoors could probably neutralize them one way or the other.
