Should I use AFS (netatalk) or SMB (samba) to access my linux server's directories via OS X? Right now I'm using AFS and it kinda works except it sometimes fucks up the characters in file names and kinda slow

If you want speed and want it to work right you use NFS.
Otherwise Samba if you're not using Windows 7 ultimate/Enterprise and/or windows 10 Pro/Enterprise which support NFS.

Netatalk works ok I guess. + it has time machine support that just works without any special config of the client machines.
