I use transmission. It's very convenient as you can connect via webinterface event if it runs remotely you can forward port 9091 to your local machine.

Actually I think it may have been a transfer cap issue. Switching it to Uploads (which at the moment is all I want to to do) from Uploads+Downloads seems to have fixed it.
