Because there are updates and there are "updates". Microsoft now conveniently marks everything as an update, even though larger ones that involve a version number change (such as the Anniversary Update and the upcoming Creators Update) are actually new installations of Windows. That's why these "updates" reset some settings, leave a huge windows.old folder on your computer, and they reinstall a bunch of default programs that you may have deleted before.

Also, if you don't explicitly disable it, the windows store will update and install select programs without your input, so that's another possible explanation.
