It's fine to keep boxes for computer components. You can leave the extra wires, I/O plates, fans, and screws in the box with the wrapping and manuals. Keep them together in a storage room so you can easily locate the manual/extra parts, and put unused components back in the box. No you are completely right. The truth is that the fields of study that tackle questions like this tend to just ignore each other thinking they are irrelevant to the question they are answering, but they are essentially the same.
The simulation argument has this paradox which renders it more of a philisophical question. It's this, if the maths we use to create this hypothesis is derived and created within a simulation how can we apply it to the 'real' world of which we know nothing about? If all we know turns out to be a trick then we know nothing about what 'real' is. It's really just the philosophical question we've been asking since descartes, and it doesn't change. No matter what we imagine, we can always imagine something outside of it, something above and imperceptible.
I feel that this viewpoint is so easily dismissed though as it comes under philosophy which is separated too harshly from science. I feel the ridiculousness of quantum physics is just the scientist expressing increduality at the logic of the universe in the same way as a philosopher does using just everyday language.
And as another separate point is that we think we are somehow made from maths as though it is a part of the universe, which just adds layers of confusion to things. Maths is like putting a grid on something more complicated in order to analyse it, it is only one description and by nature will never be fully accurate, to say the universe conforms to any rules is flawed as we cannot see the full picture. The ratio of pi is an example, as mathematically the description of a circle is not a true circle, it is only a series of points. And to what field of study would you pose the question of whether a circle really exists?
