I just installed 2.78 and while flashing, it claimed to have disabled OTA survival (even though I never enabled it in the first place?). I'll uninstall it now and see what happens next; whether that folder will reappear.

Nope, even after uninstalling SuperSU completely, deleting the folder and rebooting, it's still there.
The newer TWRP versions no longer have it built-in, either; what keeps bringing this folder back?

That SU folder you're seeing it's generated by TWRP whenever you boot into recovery. (Don't trust me? Replace your recovery with the stock one and check again).
