I'm midway through installing gentoo and I think I've just realized I don't need or really want to use gentoo
let's say I don't put java in my use flags, and am using my computer, and have multiple things installed with optional java support that I don't have. Suddenly I need java, so what do I do? recompile all relevant packages? will portage tell me which ones those are?

You should listen to that voice. You don't need Gentoo. Install a standard productive distro and do something interesting. do it. Just. Do it.

What profile are you using? The desktop one is best for beginners.

You don't really need java useflag systemwide. When you need certain package compiled with java support, you enable java useflag for this package only, and portage will tell you if you need to change any other useflags for dependencies.
Systemwide you generally need only useflags for your DE of choice (gtk or qt or whatever), unicode support, videodrivers and sound. Which are mostly covered by the desktop profile, as noted above.
