You know that semiconductor chips like CPU are basically printed circuit on the glass paper called wafer. I want my customized CPU. Is there any company that provides printing semiconductor for the customer who only want to print small amount of?

Of course there is. Go to your local technical museum with a photonics department and fab clean room, and make yourself a costum CPU.
It might take a year to complete, and the lithography might be something of the early 00's,but at least it's costum.

Too cost famalam. If you wanna tinker with your own hardware architecture you'd be better off dicking around with FPGAs or ASICs.
