Sitting will allow you to go heavier with good form, so it's easier to progress. Everyone here hates on people standing om those stability balls but when they have to defend their lifts it always stability as their only reason.
Either is fine but if you're actually serious about really isolating your delts then you're best off doing laying ohp with the cable machine. Pic related

Uh thanks anon, but it's nearly impossible to get a chance to use both sides of the cable machine at my gym. There's a lateral raise machine and that's the best I have.

Yes, you stand for one and sit for the other. Assuming you're doing some other form of standing exercises or core work, the difference is negligible in terms of effectiveness.
