I don't know how, so I really can't help you.

The Natty Overlord, however, believes that cardio strain and calories burned from lifting weights is negligible, especially if you take rests between sets.

If you're trying to cut, you need to run or bike or swim to actually be doing cardio that matters.

What does your heart rate feel like? Really pounding? Then it is burning calories, but still not as much as other, more sustained forms of cardio.

Do you take rests in between your sets? How long are the rests? Or do you do super sets?

Don't.
It burns some calories obviously, but just use the appropriate TDEE multiplier to cover that.
It doesn't burn enough calories to make micro-management like "I'll do an extra X sets of exercise Y to make up for this extra burger / candy bar / ..." relevant.

I log all my food in MFP. Diet keeps me at a 1,000 cal deficit while keeping protein up, and I put myself down as "active" since I lift 3-4 days a week and do cardio 1-2 days a week.

I log the cardio as exercise the days I do it, usually burns 200-300 calories, but never log the lifting as additional exericse, even though I work up a sweat, great rise in heart rate, etc. Always assumed the increase in maintenance calories accounted for that. Am I doing it right?
