Yes it's very common man. I assume when you say longer distances you mean hours running at a time. Sometimes your head can rock back a bit and place strain on your neck/shoulders. Try rolling it out beforehand and focus on your head placement.

I'd suggest doing the bench press, overhead press, chinups, and bent-over rows to strengthen your back muscles.

Haven't had back pain while running until I decided to jump to running 5k instead of my normal 2-2.5 miles. My back was hurting after that 5k and I'm pretty sure it's because my form turned to shit because I was too tired to maintain good posture

had some pain in areas below neck and shoulders during yesterdays marathon, but the pain kinda begun only during last third of the race, and once I started running with faster tempo and better posture it kinda went away.
Some stretching afterwards and all was fine again.

I guess the slow pace is a result of low energy, which means you are spending also less energy in having a proper posture. So, just try to run "head held high", maybe swing your hands a bit (stretch) and the pain diminishes.
