I like the gargoyle (literally a piece of the church) doing it better. It was ironic. I feel like we saw Quasimodo stand up to Frollo enough in that last brief scene and him actually killing Frollo wasn't necessary. He just needed to say no and defy him, and he did. Having the cathedral itself kill Frollo and in this way pass judgement upon him that had been foreshadowed from the beginning of the movie (ever since that "The eyes of Notre Dame" line) was satisfying. It was a good attempt at the movie to use Notre Dame herself as a sort of character and that's an easily overlooked but sometimes important part of the story that was also present in the book but is difficult to transition to film.
