A tower ? A cave ? A building or fortress ?

Assuming I'm going up against people in the JLA/Avengers power range: a top-secret base onSedna, subterranean, fusion powered and heavily stealthed against all forms of electronic detection and magic. I'd have my laboratory there as well as my minions, my army of killbots and all manner of super-SCIENCE! weapons. From there I could concoct my nefarious schemes to conquer earth, which I would get to via teleportation, of course.

This is good too. Seriously most villains in the DC/Marvel-verses should have their HQs off planet or in a pocket dimension. When you've got guys like Superman looking for you it's the only thing that makes sense.

Private Island like Tracy Island. Rocket under pool is a must.
Island fortress. Tropical jungle terrain, of course. The base itself mostly underground, utilitarian aesthetic.
