If 616-based, Spidey and one of his villains, as you suggested, with the possibility of throwing in one of the big-time Marvel villains (Doom, Thanos, Galactus, etc.) as a secret boss.

If MCU-based, Iron Man would be the party member, with Loki as the villain (world's plot would basically be The Avengers, but with the Heartless replacing the Chitauri). Hulk and Hawkeye would be story bosses, Cap and Thor would be optional bosses (beating them earns Cap's shield for Goofy and Mjolnir for Donald).
