Go Spectacular Spider-Man, where every character that shows up is from the comics and tie all of it together going forward. And EMH's approach of all Marvel stories.

Combine Spectacular, Wolverine & The X-men, Earth's Mightiest Heroes all together.

Ideally you would have an FF cartoon, an Avengers cartoon, a Spidey cartoon, and an X-Men cartoon, plus a Marvel Superheroes cartoon that focuses on different characters. These would interweave in appropriate crossovers. Characters like Captain Marvel could be introduced in the core shows and spun out into little arcs in MSH.
