This is correct. Flik and Princess Atta both originated from the same queen, so their romantic relationship was incestuous.

It's nice that Pixar had the balls to not give a shit over the technically and didn't write some convoluted bullshit excuse for it explicitly not being incest, because nobody really notices or cares. Unlike Lion King 2, which tried so hard to make its romantic pair not cousins that it just wound up even more weird and confusing.
