Which comic book villains do you think would be better served by having a better hero to vie against?
I think Scarecrow's been pretty well used in the Bat mythos, but having him as a Yellow Lantern seems pretty appropriate.
There was a nice X-men/Spiderman crossover that had Mister Sinister hiring Kraven to get the blood of Spidey (so he could test it to see if he's a mutant) and, after Kraven's death, Sinister made a clone of him with the powers of all the core X-men (which was a cool villain who was likely never used again).
Try to stay in the same company but if not that's fine. Thragg and his Viltrumites would be an interesting foe for cosmic Marvel.

There are sacrifices for the greater good, I don't think the movie got to fully explore that because it was a kid's flick.

Everyone having superpowers isn't "the greater good" though. It would mean ISIS would have superpowers.
