For one week, Batman, Robin, Alfred, Batgirl, and all their knockoffs and relations are barred from Gotham City. They are replaced with Frank Castle, and his entire arsenal. What happens next?

Nothing happens. Gotham burns.
Kills a bunch of supervillains, a lot of corrupt officers and officials go missing due to reasons, he then turns himself in to get admitted into Arkham/Blackgate to kill the rest.
Frank leaves, Batman and co. come back, find some plot device, and resets Gotham to status quo.

This would be an Elseworlds story by definition, so all plot armor is rescinded.
Frank starts working up the chain of a local mafia outfit. Gathering intel, interrogating mooks, putting the fear of the Punisher onto the streets.
He finally gets a bead on the boss. He works his way through the building. Cold, methodical, executing to the plan to kill everyone he meets. Acrid gunsmoke and the screams of those who thought they could prey on the innocent fill the air, here Frank feels that fleeting sensation of peace.
Finally the moment has come, Frank kicks open the door and walks inside. Darkness envelops him like a lover. The barrel of his gun glows in the shadowed room like a cigarette lit after an intimate embrace. The skull on Castle's chest permeates the vision of victim.
Frank shoots the puppet.

Gotham escalates until Frank realizes the only way to win is to punish the source
He detonates a nuke to destroy the city and sacrifices himself

Frank will kill Penguin first because he is the most visible target. GPD would then try to hunt him down instead of catch real criminals for a week. The mob will be terrified and hire Slade and/or Deadshot. Super criminals like the Joker would also get jealous and try to kill Frank. Frank would trick the clusterfuck of killers to clash with each other after luring them to some abandoned warehouse before blasting them to hell. Most would likely survive or outright avoid the trap, gunning for Frank who leads them on a merry chase, eliminating them one by one before cornering the Joker. Before he could finish the job, the week would be over and Batman would stop him again.

Frank studies the architecture of Gotham, and realizes that he could fix the problem at source by something something something rebuilding

Gothic achitecture has been subtly changed. Gargoyles now have octopus heads and tentacles. Enchansed are hunted on the streets, but so are drug dealers and criminals.

A lot of them don't but sometimes there's a few things that get through. Like JLA/Avengers is canonical to DC at the time because Busiek followed up on a few things from there in his JLA story.
And the Green Lantern/Star Trek crossover obviously diverges from both DC and Abrams Trek drasticallythe DCU that Hal and the others come from is practically dead and remained so
