So Robert traveled around to write the great American novel, met characters and locations from lovecraft stories only to find out lovecraft writing was real. Then it flashes forward to after neonomicon, the world has turned dreamscape and the one girl who got fish assaulted gives birth to cthulhu?

Try to understand it as "meme magic"
HPL's fiction wasn't fiction, but it brought itself to the world through fiction. The mythos is also not limited by linear temporal boundaries so Cthulhu (which is the catalyst for it all to unleash) is both asleep and awake in the past, present and future.
The mythos is all real. Robert is a witness to it all: The Herald ("...for BLACK is his name and black is his destiny", as Hali's book/the "real" Necronomicon cites).
He then transmits all his accounts to HPL, "The Redeemer", who proceeds to reformulate them into his fiction, so they can be released to the world, thus becoming a part of the collective subconsciousness that brings them ALL to life when the boundaries between that Dreamworld and the physical world finally dissolve.
If agent Brears (FBI rapechick) hadn't read HPL's fiction, she wouldn't have started the chain of events that culminated with her being impregnated with Cthulhu.
The mythos, which was already real, needed to be known for itself to happen, but the thing is it was/is/will be already happening. I know it's abstract as fuck and I'm probably making a mess trying to explain it, but it's all really fascinating to me.
