You can see those events as him becoming a shitty person and being willing to break a few eggs respectively, but the implication was that he was going to mind control any and all powered dissisants, and the world would look less like a police state with gods ruling them and more like... well... a Brainiac ruled earth.

It's a narrow line, but the Regime could still have been argued to have virtues over the chaos before, and that the Resistance was causing it to tighten it's fist so much. I suppose, as we have nothing else to go on, that you could argue controlling Batman was more merciful than killing him, and he might eventually be given a chance to retire, and was a way to end the resistance once and for all.
