Firstly, I'd say that I don't like Riri mostly because if they wanted a black, female character in the iron family, they could have just gotten Rhodes niece Lila, who already has connections to them and isn't some theiving, well to do college student.

If you want to improve Riri, retcon her stealing supplies. This not only makes her look like a bad person, but also uses stereotypes I'm pretty sure SJWs like Bendis say they try to discourage. Also, don't have her win fights by hacking or by other people doing it for her and then she gets the credit. You can't relate to a character unless there is a meaningful struggle. Finally, do away with the sass. Not only is this yet another stereotype, it's also really fucking tired at this point.

They usually don't. Even other successful characters have some sort of twist or hook to them. Even the more simplified superheroes of the 1940's had particular things that kept them from being full-on Mary Sues, which usually had more to do with their secret identities. Lois loves Superman but is completely cold toward Clark, and Clark can't reveal he's Superman, for example. Over time more stuff was introduced or changed, like Superman trying way too hard to avoid getting married to Lois because of his obligations, or something. The current dynamic with Superman married to Lois and having a kid trades away the Clark/Lois/Superman triangle in favor of a different conflict, to be able to raise a super-powered kid without anyone else knowing.

And then in the 60's Marvel had all these characters with excess flaws to them. Peter Parker is sometimes ostracized as either Peter or Spider-Man depending on the story and sometimes used to mope a lot about the Parker Luck. Captain America is haunted by how he wasn't able to save Bucky. Tony Stark had to wear the Iron Man chestplate to keep shrapnel from hitting his heart. Bruce Banner turns into a raging monster. And so on.
