Funnily enough reading into it was the only reason I found out about Scorsese's adaptation of Silence and it wound up being my favourite movie last year. The battle that Usagi survives where his former Lord Mifune dies is probably inspired by the Battle of Sekigahara, one of the final major battles of the Sengoku Period of Japanese history.
Usagi himself was originally inspired by Miyamoto Musashi (hence his family name), and reputedly Musashi survived Sekigahara despite being on the loosing side similar to how Usagi did and that was how he became a ronin, though this information is difficult to authenticate by modern historians.

Lord Hikiji was apparently originally based off of Date Masamune, an extremely famous lord during the Sengoku Period and immediately after.
At the time supporters of the Tokugawa shogun's peace saw him as a legitimate threat to their rule, as unlike most of their enemies he sided with them and retained the majority of his troops and influence from before the war ended and wielded influence too great to be neutralized as the Tokugawa did to most other factions of the period.

In reality it seems that Date wasn't so much as "sinister" as he was "really weird", and even for the time period had a notably bizarre and quirky personality and habits that point to a highly competent but very eccentric personality.
The Tokugawa's were DEEPLY paranoid of revolt, and took over off-color or inappropriate thing Date said or did as a possible sign of disrespect, even when frequently it was just another example of his oddball behavior.

A prominent example was when Date did not attempt Tokugawa Ieyasu's funeral personally and many of his supporters, include Ieyasu's son and heir, assumed it meant he was planning to overthrow them.
In reality he simply spent the entire night drinking with his troops (extremely inappropriate behavior for his rank) and was so badly hungover that he couldn't come to the funeral.

The Lord's teeth are black here because painting one's teeth black was a sign of beauty during this time period. This was called "ohaguro", which just means "black teeth".
Ironically this practiced likely stemmed from a MUCH earlier Tenno (Emperor) who didn't paint his teeth but they were still black; he probably had severe tooth decay or gingevitis, but instead of telling him his teeth were bad the "fashion" was spread to everyone.

This is not definitive though, as there is evidence ohaguro existing as far back as the fourth century.

It's possible that's where it originated (since there's evidence of it in many Asian countries) , but it was also genuinely a fashion statement in Japan at least; it was something younger girls did not do, but after they became of marriageable age painting their teeth black to make them look more attractive was something they often did, and makeup for women included white stuff for your face and black stuff for your teeth.
