Logically, any government black op team sent to apprehend Wolverine wouldn't rely on bullets, they'd have flamethrowers and/or sticky foam launchers. Melt his flesh off long enough that he's just a hobbling mess and then simply encase him in the foam. He can't regenerate around the foam, so he's essentially permanently incapacitated or in a fucked up state of undeath depending on how badly he was melted before.
