The idea behind the squid is because the way to avoid mutually assured destruction from a tool of the US Government (which Dr. Manhattan was christened as) make it appear to be something so alien that can not be place back on the States.

Comedian's scar also supposed to parallel the doomsday smiley. In the same scene the smiley gets bloodied up again. You really notice how much of his scar is a parallel to 5 minutes to 12 motif in the confession scene where it really goes overboard with the close up.
