The same reason there are atheists in the Discworld universe. The wizards KNOW that the gods exist, and refuse to believe on them on such a basis in the same way you wouldn't believe in a chair that is 100 percent definitely there, and is just a chair.

With the marvel universe it's even easier, because most of the gods are just people, and some of the people are closer to demiurges and gods than the gods themselves. Thor's just a dude who likes shagging meteorologists, Loki is a terrorist, dormammu once got blackmailed into recieving a restaining order by a magic cripple, galactus is a gas cloud (?), Satan has twice been outsmarted by nicholas cage and once by keanu reeves, Angel is just a feathery dude, Thanos was nearly murdered by two smurfs, one with a warhammer the other with two swords, and wants to bone Death like the one that got away, and Odin himself has spent more time asleep or away than actually doing anything useful.
