See Darth Vader, or any dark side user, they think of their actions in terms of being the right thing to do to achieve power and think people who dwell on simple morality as weak minded.

Even though the dark side by its own characteristics would be considered evil on earth, the other half of yin and yang and many other dualistic faiths.

Stan Lee has admitted to it being lazy writing, but in canon Magneto has said it was to turn the obvious propaganda into an ironic provocation.
Basically it's him saying the definition of evil is subjective and ultimately irrelevant, but then again this was back during his "magnetic fields made me crazy" days.
But the second incarnation of the Brotherhood run by Mystique (and every one after)abandoned it for just "The Brotherhood of Mutants", so it doesn't matter beyond 1980.

That was more or less the explanation given in Earth-X IIRC. Magneto coined the term to force Xavier into the position of adjudicator of the species, or something.

Also if there are any Rightclops fags in this thread you guys should really read Earth X. Scott has never been more right than he was in that series.

It was an attempt to intentionally create a narrative. If Magneto headed the "evil" mutants, then the X-Men defacto would have to be mutant "heroes". They were antagonistic regardless of what they called themselves, frankly if they didn't call themselves the brotherhood of evil it would enable the public to say all mutants brotherhood or not are evil.
