Ok, here's what I suggest...

The show's supposed to be some kind of comedy but there aren't really any gags. Like there really aren't any jokes with set-up, build-up and payoff. The comedy is mostly just characters saying and doing quirky things. Peridot is basically quirk personified.

The show's supposed to be an action but the animation and art direction isn't really suitable for action. Plus, the action seems to mostly exist to drive character drama.

The show's supposed to be some kind of drama but the 15 minute format doesn't really lend itself well to that. If the show was going to focus on character drama, I would recommend sticking with the Sardonyx arc's approach of having a couple of consecutive episodes that set-up, build-up and resolve a character conflict rather than "Pearl episode, fusion episode, Connie episode, another Pearl episode, etc."
If the show had 30 minute episodes, you could utilize B-plots to interweave plot lines better. That's how most TV shows do it.

The show is supposed to be a science fiction but there isn't really any science. In fact, for a good chunk of the series, most unusual things were handwoven as being "magic". The show definitely doesn't seem too terribly interested in explaining or going into detail about Gem biology or ecology or anything like that.

The show isn't supposed to be a horror or thriller but there's quite a bit of dark shit. Mostly the body horror and rape allegories.

It's supposed to be a show for little girls but I have trouble seeing girls getting really into the alien invasion stuff or the backstory focusing on war.

It's supposed to be a show that boys can enjoy but I don't see a lot of boys getting into the character melodrama or the quirky humor.

If I was in the position you're describing, I would tell Sugar to pick a direction and stick to it.
I find most people latch onto what they like and filter-out, ignore or actively hate the parts they don't like (like townie episodes).

The townie filler episodes are easily the biggest problem.

I don't think the fix for this is to insert the Gems into these, but rather use them to better illustrate Steven's division between the human and gem world. For better or worse these are the people who are going to teach Steven what it means to be human and I think that these episode are the best opportunities to show that he really isn't one of them, at least not entirely.

More importantly the Townie-Gems relationship need to be more clearly defined. Even though seemingly everyone knows Steven, they all actively repress the existence of the Gems until the plot demands otherwise. Prehaps the townies wouldn't feel like filler ,but like actual characters if they actively took interest/concern instead of passively reacting to the consequences of the Gems actions, especially after the end of season 1.

I've had this talk with myself but basically, I would have Steven Universe's story lean more towards Mob Psycho 100 in story telling.

Steven is sort of this hyperactive child like Clarence but different from Clarence, he doesn't seem to have any sort of major problems in Social interaction. Clarence is obviously autistic, so this makes the social interaction in the show kind of interesting. This is different from Steven, its as if the show doesn't have any leaning towards maturity.

I would make Lars be sort of the douchebag he is on Season 1, but after he notices that both him and Steven share more common traits than flaws, he becomes his mentor/older brother figure throughout the Show similar to how Reigen is to Mob in MP100.
Also, make the gems more restrained in relationship to Steven, they can be a family and all that, but have their main focus of making Steven into Rose more direct, making it sort of a burden towards Steven's life.

This way, I think the show's focus would be interesting: the conflict between being assigned towards a role because of destiny and trying to have your own identity. It would also make up and even create more parallels towards Sugar's constant gender subtleties.

Get better action scenes. Most I've seen from this show are robotic or lack some form of impact. The best one from the show was from Mindful Education and that was for a whole 15 seconds.

Ruby was willing to risk being shattered to save Sapphire because she looked up to Sapphire and even if she knew she would fail, she couldn't not try.

Sapphire had never considered herself free to choose her own destiny, she felt trapped until Ruby showed her that fate wasn't 100% set in stone, that she COULD choose what she wanted. She chose to explore that, to steal Ruby away and explore who she could be.
