There was some confusion about how many episodes the show was going to get this season, and the writers thought they had two episodes more than they were actually going to be paid to do. They wrote out a big complex plot and then realized at the end that they had the choice of axing two episodes in the middle of the story, or else not having the final two episodes at the end of the season.
They opted to do the latter, hoping and planning to do the planned season finale at the beginning of the next season.
Morale Orale accidentally aired their season finale, the Christmas episode, first because it was around December and they wanted it for some block.Orel's parents divorced in that one, so it was kind of odd that they were still together with no mention of it come the actual episode one's release.
Good Vibes was pretty bad about it. They aired the season (series) finale second to last so it appears that the final episode resets the status quo.
Generator Rex was supposedly weird too in that the staff knew it would be the final episode even though it took place before the official finale.

Clerks The Animated Series had only two of its episode aired on ABC. The rest of the episodes were put on DVD and were later repaired on Comedy Central
